Accounts payable and salary - how to solve this mess

I am trying to figure out how to handle this situation

Lets say in 2012 I made $100,000 dollars and declared that $40,000 will be paid as bonus in 2013. So that 40,000 was deduction in 2012 and for the start of 2013 in Accounts payable I have amount for 40,000 to be paid.

In 2013 I paid myself this bonus in May together with monthly salary. My transactions:
2013-05-31: Paid $25,000.00 to employee RRSP (transfer with no TAX to RRSP)
2013-05-31: Paid $13,123.45 to employee (paid salary + bonus after source deduction)
2013-06-15: Paid $7,123.45 to Receiver General as Source deduction submitted.

These 3 last transactions were loaded into Quickbooks directly from my bank account.

As you can see this is really messy - I have my regular salary mixed up with bonus and mixed up with accounts payable.
I cannot figure out how to deduct money from Accounts payable and properly track salary and source deduction submitted.

I would really appreciate if somebody can help me with this - I just spend hours trying different options, but I am lost.
